They are both great beaches ....
Palm Cove however has more restaurants on the Esplanade and is really touristy. Trinity Beach only has 2-3 Restaurants.
If you are taking a Quick Silver tour out to the Great Barrier Reef they do pickups from either beaches.
It's a hard choice, thank god I live here.

I would Suggest wither Trinity Beach or Palm Cove. Definitely Trinity Beach for swimming as the beaches are less crowded. All big tours (reef based esp.) will pick you up from your accommodation, so location for tours is not a problem. I would check out the websites (below) to see what style accom you want, and compare them with other ones. The thing with Port Douglas is that it is pricey, and remote. If that is what you are looking for that is fine. The best place to find Accommodation in either place you look is a site which has all local accommodations on its site. Most have tours too on the same site. If you have a question just call and ask them.

oh my goodness Palm Cove is really lovely. Go there! (mind you, haven't actually been to Trinity beach, but palm cove is probably nicer)
pick a hotel on the main drag right on the beach. i stayed in the one right next to the 'outrigger', damn cant remember its name, but the rooms would just beautiful and it was right in the middle of the esplanade. there are plenty of restaurants and the beach there is really nice! (however if going in december, the jellyfish will be out so you can only swim in a sectioned off area. but this would be the same for all beaches i presume)
you can be picked up from there for the great barrier reef . but what we did was take a bus up to port douglas and leave from there using 'Quicksilver' to get to the Great barrier reef . quicksilver is by far the best way to go if you want to go the reef.
also, Palm cove is close to Kuranda, which is a must-see when in Cairns.

If your going to do alot of different sight seeing, then I suggest you pick the central area of cairns. If not Palm Cove is a much better beach than Trinity beach.

Go to port douglas. Its about 60k's north of cairns, but is much nicer than the other places, and heaps more to do. Plus, it has the largest number of reef tour companies in queensland. I reccomend Calypso. I went on that one, it was awesome, and a small group, not like some others.
