Some animals just have that smell- after they are with you and in your house or out they will have a chemistry change in that smell- we have had a cat who came from a uhh (not to be mean) but a bad ohh smell to our smell - if you know what I mean- In every home , every person has a smell that is embedded - that is what I mean- just unique in their home- We have 4 dogs that everyone says they smell like gain and an apple~! Serious!~ We have used gain and I love to burn apple scented candles! My oldest boy who is in high school has had a few girls to tell him he smells of apples and cinnamon! Just takes takes time for a new animal to join, you know?

Shampoo your dog with a shampoo that smells like fruit. Also, put deep conditioner. Do it were your dog will not get more flees. A bathtub is a good place for a puppy. If it is muddy do not do it there the flea will jump back in. If you do it in a bathtub use your shower to clean out the fleas.

Quit bathing him. Maybe you have some sort of problem where you think you are smelling something. If you can't handle the smell of your dog, find him a home before you kill him.

First of all you shouldn't bathe him as often as you should, it strips the oils from the puppys skin.
Have you thought of taking him to get bathed and groomed?
Is he longhaired? Could be he has feces stuck in his fur on his bum?
If thats the case take him to get bathed and groomed and possibly get a sanitary shave (they shave around the bum).
I had a problem with my cat and poo being stuck in his fur and I had the shave done.
I would spend a couple of dollars and get him professionally groomed.
