Each one of the three has its own advantages and disadvantages.
The advantage to LGA is that it handles only domestic flights from the US only. No international flights.
The disadvantage is that LGA is the source for something like 75% of all airline delays nationwide, and that the only way to get from LGA to anywhere is via cab or bus(no subway access)
The advantage to JFK is that is the largest airport by far and can support more flights. It has the Airtrain that hooks up with the A and E subway lines, and LIRR. And it has the glory of being JFK airport.
The disadvantage to it is that it can take an hour to get to the subway (many variables), and that its all the way out in Queens.
The advantage to Newark is that its not the largest, and not the smallest airport. Its a decent size, and they have better control there than they do at JFK with their flights in and out(had bad experience with JFK will never flight into or out of there again)
The disadvantage is that its in New Jersey, but theres the airtrain to the NJ Transit train which takes you right into Penn Station in Manhattan.
As you can see there really is no right or wrong airport coming into NYC. Its just a matter of where the better price is.

All of the airports in the NYC area are older and do huge volume, so they are messy and there are always landing or departing delays.
Newark is the nicest of the bunch, but I would say take the JFK flight and then you can pick up the air train to get into the city proper (it's a special direct train, very cheap and easy to use). Since you are from out of town, just take the air train to Jamaica station (in Queens - direct stop) and then take the Long Island Railroad (LIRR) directly into Penn Station in Manhattan. Outside of the train station you can grab a cab to where ever you are staying. Check online at the sites I have attached, see exactly where you need to go. I think you can buy LIRR tickets online now.
Either JFK or Newark would work better than Laguardia for you I think - a cab from Laguardia gets pricey and can take forever depending on traffic. Newark can be a pain, although they have an airtrain as well - I haven't used that one myself yet. Just my opinion of course. Can't help you as far as hotels, sorry.

They are about 50 airports in New York state. 3 of then are major airports and they cover NYC.
They are JFK Airport (also known as Kennedy Airport), La Guardia Airport and Newark International Airport (also know as Newark Liberty).
In my humble opinion I would say La Guardia Airport would be your best bet and it is not too far Manhattan where planes can't fly with those tall buildings.
Newark International Airport (also know as Newark Liberty) would be your second best and is within minutes but taxi should you have heavy or is uncomfortable using public transporation.
If you are staying out of New York, you might want to try Jersey City, NJ for hotels. Couple are there and so are the trains.
Remember to invest in a MetroCard if you'll be in the Tri-State a while and don't buy it from a stranger as it might be fake and not work for you.

La Guardia has a problem with weather, the very last mile you fly low over the city and the last stretch over the Long Island Sound. If it is windy or raining there are a lot delays and cancellation. In the same case JFK is still open as you can fly a wider circle out to the ocean, they keep it open for a longer time as the majority of international flight come in through JFK, also: Jet Blue has a own terminal in JFK (which is the old TWA building and a landmark, it has the form of an eagle with outstretched wings and is a historical landmark ! You see it in the film "Catch me if you can" with DiCaprio.) Lived in NY and traveled a lot domestic, every time choose JFK over LGA. Taxi to Midtown is appr. 45 $ (the rate is fixed, whatever way they take), they will give you a sheet of paper with the fare for the way and you can check the license number and complain. NWK: issue is: you can get stuck in the tunnels or the bridges when you go to NYC and it is very overcrowded since 2 years.

If you are flying from GA, you can probably get a good flight in and out of LaGuardia, which is closest and as a result, cheapest as far as getting back and forth.
JFK is father away, but there is a $45 flat fee for taxis going into Manhattan, so you can budget that ahead of time.
Newark is in NJ, and the taxis to/from NYC are quite expensive. But you can take the train and/or bus.
There are also buses to the other two airports - better than taking the subway!

We had to work a show at Javitts in Manhattan but stayed at a hotel near Newark Airport. It was so easy to take the airtrain to the NJ Transit (10 minutes?), the NJ Transit was an easy ride (another 15 minutes?) and Penn is in the middle of everything downtown.

You can go to JFK, but the airport there is gross. Newark's airport is pretty nice. Laguardia is closer to the city. Anyway, at JFK you can take the airtrain to the subway and get off into the city. You can also take a shuttle into the city from the airport. If you stay at a hotel nearby the airport you fly into, they will most likely have a shuttle to pick you up. When you get arrive at the hotel, a lot of them offer tours that pick you up either downtown or right at the hotel. I'm not from NY, but I hope my info will help you out. Whatever you do DO NOT TAKE A TAXI. It will cost way to much. Only New Yorkers would spend all there money on taxi fare. Don't do it. The Airtrain from JFK is the best way. Find the cheapest flight. Removing traffic, the trip from any of the NYC airports to Manhattan are withing 10 min of each other. Easiest way, but most expensive, would be by taxi. You can get to Manhattan by train from either Newark or JFK, but you would have to be dragging your luggage around crowed trains.

Newark to midtown: Monorail to shared NJ Transit/Amtrak station. Then NJ Transit if you want to spend as little as possible or whichever train leaves next (if you are in a hurry).
Newark to lower Manhattan: Bus
JFK: Monorail to Jamaica. Then subway (cheaper) or LIRR (faster).
LAguardia: No good mass transit. You can take the 125 bus to Harlem and then a subway, but the neighborhood is questionable, or you can take a different bus to a subway station in Queens, but it's a long ride. Supershuttle is relatively reasonable in price, compared to taxis.

You get the best view of the city flying into LaGuardia. Just look and see what the best priced flight you can get to any of the three airports LGA, EWR of JFK
