Prejudice is "pre" judging someone based on what you *think* you know about their religion. Disagreement is not agreeing with what they believe in after you have done your research.

An example of prejudice would be assuming that they are unintelligent, homophobia, hypocritical, and judgmental upon learning that they are a Christian (or immoral, bitter, and arrogant because they're an atheist, you could replace this with any stereotype) and treating them differently because of it. It means you allow your preconceived ideas to prevent you from actually learning anything about the person.

Disagreement is simply that. Failure to agree. You can disagree with a person's religious views, but recognize that religion is only a part who of they are, and not judge the other aspects of their personality based on this part.

To me, prejudice suggests that because someone thinks or acts differently than you, you think they are inferior to you. Disagreement is more acknowledging that two people think differently, but that thinking differently doesn't make another person worse than you.
