God allows good and evil to play out in life. The angels fight the demons and we are to be discerning enough to see that the Crusades were persecuting the true christians (the ones who were willing to die for Jesus and the gospel).

Sometimes, being human and all, we can't see the whole picture or why God allows things. Sometimes we can if we really look into but sometimes we got to step back and know that we aren't God and discern everything He does.

For those theists who will undoubtedly answer something about free will and choice. And that all these people either chose to be sinners or were induced by a sinister evil force, like the devil.
