There is a definite controversy over beliefs or the lack thereof, there is also a controversy over what some Christians believe about atheist and what atheists actually are like. But I'm not sure that atheism is a controversial issue in and of itself.
Gay marriage is a controversail issue, as is what gives people the right to enforce their morality through law.

I think Christianity is more controversial, in the way that it's forced on non-christians in the US. It's everywhere, on our money, in our schools, in our government, ect.
