What determines what ship a Navy captain will command. I mean there is so many different ships from mine sweepers to aircraft carriers. I was just wondering what is the process.

To command a ship depends on the experience of the officer.
Decades ago, to command an aircraft carrier, a captain had to command an oiler first, so that he had experience handling a deep drafted vessel.

Most often, commanding officers stay within their communities. Submariners command submarines, pilots and aircrew command aircraft carriers, surface officers command cruisers, destroyers, and frigates.

Air craft Carriers have the strictest quals: Aviators who have been through the Nuke Pipeline. Any other ship, just depends on getting the right duty stations done in order from DIVO to Department Head. Timing and luck also play a factor.
