Maybe he is cold. I know nothing about guinea pigs.

Teeth chattering is ALWAYS a sign of aggression or anger. I don't understand why your pig would do it while you're petting him, unless he's just really really scared and not used to being handled. You can't get him to stop---you'll just have to be very gentle until he learns to trust you. I must also caution you that if he is truly chattering his teeth at YOU, I'd be very careful to keep my fingers away from his mouth. A piggie bite is very painful.
Now, don't confuse teeth chattering with teeth grinding. They may sound a tiny bit similar to a brand new guinea pig owner, but they don't mean the same thing. Teeth grinding is a sign of anxiety (he's nervous or fearful), but not anger.

Does it sound more like its grinding something between its teeth(don't really know how to explain the sound)?
My guinea pigs do that all the time.They are just grinding down their teeth.Give them some stuff to chew on from the petstore.
If it was chattering its teeth in aggression it would have tried to bite you by now,so I highly doubt it's that.

When a guinea pig chaters its a warning and a signal of aggression!! You should listen for this sound if you have several guinea pigs in a cage together!!

It means that he/she is angry. It is usually a warning of attack. Sometimes it is accompanied by raising of the hackles, and then by attack.
FYI: Guinea pigs shiver, but do not chatter their teeth. It is not because they are cold!

It means he is angry. If he has a cage mate, they are arguing, if he is chattering at you, you are doing something to upset him. It is bad, not in anyway going to hurt thier health or anything, he's just angry and there is nothing you can do to stop it.

Maybe his teeth are hurting him
and hey are to big.
thats happed to my guinea pig and he could eat right.
so maby hes doing that to try and
make them smaller himself.
