Some cats just don't like to be picked up. I got my female cat as an adult stray and she absolutely hated to be held - 3 years later, she loves it. It'll take time for her to get used to it, but whenever you pick her up, scratch behind her ears and pet her - make her think that being held is an enjoyable experience.

Possibly it's the way she's being picked up. Some cats hate feeling their chests compressed suddenly like that, it's painful in some instances even.
Scoop carefully, with one hand spread under the chest between the front legs, and the other hand scooping to cup the hind quarters, for stability. Hold with one arm pressing along the full side of the cat and the other arm under the legs. If she feels secure it'll go a long way to making her feel comfortable.

She may not want you to touch her or you might have some sort of scent/smell that she does not like. It could be of a person or another animal. Try picking her up or petting her right after you bathe. If she refueses, she just may not like being touched. If she hisses at you, it may take a while, but try petting her for a while first and then day after day, try picking her up for a few seconds then putting her back down.

It could be anything. Maybe she doesn't want to be held or maybe she doesn't feel well.
