I realized a few companies I'm applying to have one or two positions I'm interested in.

Do i put in my cover letter that I'm applying for 2 separate positions in the company? and if Im in the interview for one do u mention the other?

Apply to each position separately with completely separate cover letters. If interviewed, then discuss other openings at the company and your other application. It's best to be above-board, but not necessary to disclose this information until the interview. Of course, the job you are being interviewed for is the one you most want to get!

Make an independent cover letter for each job, don't mention the others.
