I know your fists are to be near your jaw and forearms protecting your torso but how far apart should your hands be and such?

and when you punch are you supposed to punch with your hand vertical or horizontal?

Your hands should roughly be a little bit wider than the width of your head apart from each other. Pretend they are attached to a bungee to your face, so they should snap right back into place after you throw a punch. When you punch your wrist should rotate so your palm is facing down. When you throw a hook your palm should be facing you. Hopefully that makes sense! Good luck.

PS you should join a gym or school if you are interested in boxing/fighting...they will show you exactly what to do. It's hard to learn from reading something, and you are at the risk of developing bad habits.

There are a LOT of varieties of stance. In general, a wider, lower stance will increase stability and allow for power punches, while a shorter, higher stance will increase mobility and be better for kicking. Turning sideways decreases your target area, but also means you can't deploy your rear-side attacks as well; facing head on means you can use your right and left sides equally, but have a bigger target area. Generally, you want to keep your hands up around your chin/face/shoulder level, but how far away from your face you place your hands is dependent on your range. Hands close in is better for short-ranged fighting, while letting your guard drift out a bit is better for long-ranged fighting. Even which hand you lead with depends on how you're taught. Boxing will keep the dominant hand in the rear, for example, while Jun Fan/Jeet Kune Do favors having the dominant side forward. Most stances are a bit of a compromise of these different factors. Some people prefer unorthodox or extreme stances that favor their particular fighting style. Get some real training under your belt so you can discover what works best for you.

There are several tried and true stances to use. Legally there is no one way to stand in the ring. I suggest renting the latest boxing game for XBOX360. If you watch that game you will learn how individual boxers have carried themselves in the ring. Everything from stances to the way they drop their shoulders for a blow.
Everyone is different. The distance between your arms will be different depending on the style of gloves you wear, your opponent's style etc. Just have to take a few hits to decide which way works out for you best. Look up "mummy style" and "Philly shell" defense for instance.
As far as knuckles go. Depending on the type of blow and where it lands, your knuckles may be facing different directions every swing. For instance a jab to the face- your knuckles can be vertical and your thumb sort of points towards you. But a jab to the body the knuckles are mostly horizontal. Just do what feels natural.
To begin with however, you should learn to properly keep your shoulders over your hips over your heels.. and be balanced. You must know how to move about the ring, before even considering throwing a blow (or taking one). Good luck. Go find a boxing gym and volunteer to help out around the shop. You will learn.

You want to center your balance between both legs and your right with your arms. But when you land your punch your fist will end up horizontal not vertical. All the power from your punch should come from your ball of your feet up through your hips to the extension of your arm. It depends on what arm your punching with to know what leg to draw the power from.

it depends on what your physically working with is far as your size fighting style, weight etc. two fighting stances i always loved are donald currys and thomas hearns.

All boxers are individuals of differing sizes, so no hard and fast answer.
as to your second part, hitting with any part of the glove other than the knuckle is illegal, which kind of gives you only one option.

if you punch with your hand held vertical you'll do more harm to yourself than your opponent. the distance your hands are apart depends on your hand speed and how fast you can dodge. this question can not be answered in it's present form.
