how would you translate "had been" as in "my books had been thrown out of their bookcases"

would you use "sind geworfen worden"? I know this means "have been thrown" but can it mean "had been thrown" as well?

I'd say:

Meine Bücher waren aus den Regalen (Bücherregalen) geworfen worden.

This very much like in English. You are telling a story in past tense and want to tell something that has happened before.
When I came home I noticed that all my books had been thrown out of their bookcases.
Als ich nach Hause kam, bemerkte ich, dass alle meine Bücher aus den Regalen geworfen worden waren.

The literal translation would be "Meine Bücher waren aus den/ihren Regalen geworfen worden", but no German speaker would say that.

You should try to avoid passive voice. A native German speaker would rather say something like "Jemand hat meine Bücher aus dem Regal geworfen" (Somebody threw my books ...). Literally it had to be "Jemand hatte" instead of "jemand hat", but the only way in modern colloquial German to express a past plot is using the present perfect.

well I always thort the "ge" word went at the end!

but i put it in on bablefish and it case up with this phrase for "my books had been thrown out of their book cases"

meine Bücher waren aus ihren Bücherregalen heraus geworfen worden

Meine Bücher sind aus ihrem Bücherregal geworfen worden.

i know the translation for it in english really is have been thrown but its the right way to say it in german for "had been thrown".

NOTE:
really sorry for the mistake i made.i saw my german teacher in school today and asked her what u wanted to know(to verify whether my answer is correct).she said it's supposed to be:
meine Bücher waren aus ihrem Bücherregal geworfen worden :-))
