The time period you are talking about there was historically intolerant of pretty much ALL religions.
No matter what religion you were, you can be pretty much guaranteed there was somewhere in Europe that was ready to kill you for it.
Catholics killing Huguenots, Anglicans killing Catholics, the Spanish Inquisition drove the Jews and Moors out of Spain, the Quakers took off to hostile, unknown lands just to escape it all.
So it wasn't just the non-Christians. Europe at the time wasn't a great place to believe in anything. Of course, they didn't treat atheists any better.

This is really simple. To the second question, YES! To the first, for the same reason Jews were treated like garbage almost everywhere in Christian Europe for two thousand years: Christianity has never been a tolerant or peaceful religion. Human nature sucks.
