I don't know if he's neutered or not but grabbing a female cat's neck is an indication that he's either trying to mate with her or is trying to establish dominance over her. Unless he's physically trying to hurt her, I would just leave them alone. They will find their pecking order pretty soon.

Males will do this to play and show dominence, let them go unless he really hurts her. Keep a spray bottle filled with water, if the behavior gets too wild squirt him, he'll get the idea. One cat will always be the leader.

Is he neutered and is she spayed? Grabbing the female by the back of the neck, often quite roughly is part of mating foreplay.
