You have a classic if brief case for an epidemiological inquiry: though it appears the condition has subsided in your friend.
Consider --
Location: Arizona
Host: two individuals; all conditions precise
Time: incubation -- say, ~ three days
Symptoms,Indications: body aches generally; stomach disorder specifically in one with chronic fatigue
Time lapse: ~ three days
Condition: cleared in one; persistent in other.
You don't quite know if you both sustained of some climatic or systemic assault or bacterial or viral condition in which your immune and digestive systems in particular were compromised.
Go to a physician and have a similar list with you ready, and allow the doctor to listen and maybe allow tests -- overall check, and blood and urine.
You are always good to know the causes of medical conditions, even if that condition subsides. Taking the guess out of any medical event facilitates the healing of any pathology.
Second, you will come to know certain predispositions or sensitivities that you wouldn't otherwise if you did not have yourself examined and diagnosed and questions answered.
Simply that a condition subsides does not mean the condition is eradicated but may indicate simply it is dormant and may recur if like triggers of environment are present again. You should wish to know what might be those triggers, if any.

No, we can't give you a diagnosis over Yahoo Answers. Your symptoms are so varied that the list would have literally dozens of possibilities. Other posters have suggested food poisoning. You may also have been bitten by a mosquito and contracted a mosquito-borne disease. Even Hantavirus (which is prevalent in that area of the country) can be responsible.
What we can tell you, and other posters have done this, is to see a physician immediately. Your boyfriend should see a physician as well.

You ate at a bad place and got salmonella... You also might not be used to the altitude and have altitude sickness. I would rather think that you had some bad food someplace. I hope it isn't E coli....that's really bad. Look at food poisoning. If you are ok now then it is stress. You are taking longer to get over the food poisoning or the stress of the trip. You will be ok. see a doctor.

I would really see a doctor right about now. SEE A DOCTOR. You guys probably picked something up in Arizona. Might be a worm, or some type of bacteria or virus. Seriously, this could be fatal if you don't see your doctor quickly. Good luck, and good health!
