Secular humanism (all those who live as practical atheists, no recognition of God, and man replaces God as the object of worship), with all 40 million unborn who died just in America alone, so far. Then, there's the rest of the world also not included here. You also have their politically correct foolish acts of denial and enablement of about 3 million HIV/AIDS victims just in America, which at least the majority could have been spared if only human rights organizations like the ACLU would have valued their lives, over their right to anonymity. (What good is that now for them?) It wasn't like that in the 50's and 60's with other STD's, and that epidemic was actually prevented from continuing by tabulating a registry of the infected. Then lastly, there's the humanist Nazi's who were responsible for way over 100 million dying in WW2, and the communist bloc of secular humanism, with Lenin & Stalin, another 40 million, while Franklin D Roosevelt knew that Stalin was a murderer and a madman, but did nothing about it, except hand over the whole eastern bloc of European nations as an appeasement, that suffered greatly for the next 50 years or so, with probably another million or so murdered.
I could go on, but this suffices, I'd say. In as much as Islam does sanction violence by the words written in the Quran, they haven't even come close to as many. Christianity's and Judaism's book, the Bible, doesn't, ever since the establishment of the Davidic kingdom approximately 1000 BC. In fact, they promote peace. Your forefather's were Christians (only 3 signers of the Declaration of Independence were not church goers), and the benefits and privileges we experience today are due to an established democratic Judeo-Christian society, not a secular one. See all the references to God and Christ in our government documents, even the US Constitution (it is concluded with the date "In the year of our Lord")? If you don't, then it's because your education didn't tell you this. If not, then it is an effort to pull off, unfortunately mostly successfully, a ploy to portray a secularized revision our own American history.

Over the period that Islam and Christianity have both been around (600 AD or so on), it's probably about even. The Inquisition gets all the press in the West, but the Muslims did a lot of violence spreading through Africa and southern Europe (a lot of it secular among Muslims). Give that they had a head start, I'd guess the Christians have it by a length or two...

Militant atheism, has by far done the most widespread atrocities -- first during the Reign of Terror in France; then in the 20th century with Communism of all kinds, most notably in Russia, China, and Cambodia.
The entire number ever killed during the entire centuries-long duration of the Inquisition (as an institution) was equal to the number killed during a slow week during Stalin's 1930s. Likewise during the height of the Cultural Revolution of China. Add in Cambodia for the clincher. As a minor sideshow in Albania all the churches were destroyed and clergy killed as part of the atheistic crusade. To re-establish Orthodox Christianity in Albania bishops had to come from outside to ordain new local clergy.
If someone wishes to dispute my examples we can focus exclusively on the Russian example, which I know best, having visited (for instance) the "Museum of Atheism" in Leningrad and Lenin's Tomb in Moscow in 1969. See the sources section below.

The majority of Western religions are. Eastern religions like Buddhism and Confucianism as far as I know are not associated with any atrocities.

There is no one religon that has done more evil than the other. There have been times when all religons were leaded by corrupted leaders and thus creating evil. Because humans are not without sin, we can never have a religon in which no harm is done.
