when is the best time of year/ season for a mediterranean cruise?

We went on a Med cruise in October 2005 and that was the perfect time because the weather was great, temperatures in the 70's most days, not hot, and nice temps at night too. I sat on our balcony several nights and it was pleasant. There are also fewer tourists in the fall and thus the lines for attractions, like the Vatican/Sistine Chapel and Colosseum in Rome, and others are not too long.

Our cruise was the beginning of October out of Barcelona on a RC ship and it was 12 great cruising days.

Mediterranean curises run from Spring to Fall. I would personally go during Spring or early Fall, rather than in the Summer. Prices are usually higher in the middle of Summer, as that is high season, which also means more tourists in each port.
