Before we examine "how," it might be helpful to determine whether school prayer stops bullying.
When I was a child, I went to a religious school, where prayer was a very frequent occurence. In that school there was a great deal of bullying. I realize that this is merely anecdotal evidence, but since you offer no evidence at all to support your claims, I draw upon memory.
If you know of any studies or research that indicated the prayer stops bullying, I would be happy to read them, and then we can discuss "how" prayer stops bullying.

School prayer doesn't stop bullies.
They ARE jerks.
Hopefully, most of the worst ones end up in Alternative School or in Youth Detention Centers.
I am a teacher and do not tolerate bullies. I watch closely, and if I see bullying, I see that it stops.
I agree with poseidon. Boot Camp is what they need.
We had a program like that once. It worked wonders.

Kids see things in black and white, it is yes and no...actually prayer does help kids, and a prayer that is universal in nature, that does not pertain to any religion, it is a very good idea to start the day with a simple prayer that helps kids connect to them selves and set a mind to start the day with awareness. Its a message to the kids in the school that good behavior is important and it is valued in school.
It could be with a saying that "This is another day in my life which i want to dedicate in communicating positively so as to build a happy relationship in school." It sets the mind for good work, and it is easy to help tender minds to build positively. Kids can be involved to write something and kids can read the mission statement, or sing together in a group or make a poster to be put up in the assembly. Small acts like this brings about structure for the kids that home is different and school is different. They learn that certain behavior is expected.
If anyone is caught with this behavior, kids should be involved in groups to adress this issue in ethics classes to ask questions to the bully directly on why he chose to do what he did. So they learn more about the bully, and the bully learns that his behavior is not appreciated. One member from the group can be made a mentor who will be his friend, usually bullies have very low self esteem and thats why they choose negative coping mechanism. It is easy to work when the problem is identified in young children and worked on immediately.
Our schools should really change.

I had plenty of experience with bullies but I believe that prayer makes you strong enough to cope with bullies and maybe ask God to give you the strength to stop them.

I don't think it would stop bullying. It would just give the bullies a means to rationalize what they've done using prayer as a "get out of sin free" card.

I did not become a bully until I saw kids standing around the flag pole praying before school. This act alone inspired me to make fun of each of these kids as I found them in the hallways. I picked on them and made them cry. It was fun.

Prayer never stopped anything other than people thinking for themselves.
Bullies should be removed from school and sent to bootcamps.
