Its still "A FTP connection" even though it may not sound right but grammatically it is correct. With every other sentence "A fat cat" or "A fudge bar" its an A...You only use an before a vowel even in abbreviations! =D

When I'm talking, I would say, "An FTP connection", but when it comes to writing it, I think that it would be "A FTP connection."

Before abbreviations, the choice of "a"/"an" depends on how
the abbreviation is pronounced: "a NATO spokesman" (because "NATO" is pronounced /'neItoU/); "an NBC spokesman" (because "NBC" is pronounced /Enbi:'si:/) "a NY spokesman" (because "NY" is read as "New York (state)").
