Those "dark circles" my friend is either the organelles or the nucleus of the onion cell. All of the cells have a nucleus or a organelles.

The dark circles on these slides are usually the outlines of air bubbles.

The nucleus probably looks like a yellow blob and most of the organelles are so tiny that they just look like dots.
