There is absolutely nothing you need to do to put your choices into the "save" category. They don't save because something is very wrong with your system. Go to Applications > Utilities > Disk Utility. Choose to repair permissions. That may take one to five minutes depending on the amount of data saved to your hard drive. Then restart and login. Now make all your setting choices and restart again to see of they stick.

If that still doesn't make it act normally, go to the Accounts pane of System Preferences and create a new user account. Be sure the new account has a check mark for "Allow user to administer this computer". When you are creating the account, make the full name the same as your name but make the short name just a bit different from the existing short name. Now logout; login as the new user. Make all your setting choices. Restart and see if the choices stick. If they do, you should go back into the Accounts pane of System Preferences and delete the old user. That will create a disk image file of the old user that will be owned by the new user so you can get all the documents from it.
