Thutmose I was her daddy. Her brother was Thutmose II, who married her (common enough; the royal lineage was matrilineal).

Thutmose III was his son - not hers (a son from a 'lesser' wife - polygamy was common for monarchs at least).

So she was aunt and step-mother of Thutmose II, and his regent (until she claimed the throne herself).

Hatshepsut's father was Thutmose I and she later married her half-brother Thutmose II.
