Many things can cause it, from certain medications to being exposed to toxins to drug abuse. Sometimes it's just genetics or a physical deformity of the mouth or throat, sometimes it's a brain function problem.

Muteness is either physical or psychological. If you're asking about only those who were born mute, it's most likely physical -- some abnormality in the apparatus that allows us to speak. It could be anywhere -- in the vocal chords, in the mouth or tongue... Anything that would impair the ability to form the correct sounds for speech. I've also heard that some people who've been deaf all their lives are mute, because they've never heard the sounds of words and are thus unable to imitate them.

The word mute has a specific meaning - that is a person who cannot speak. (Not will not.)

The original meaning of mute was they do not speak because they do not hear sound and do not know how to speak. There is absolutely nothing wrong with their vocal cords.

Schozophrenic muteness. This is where a person because of their state of mind chooses to stop talking. They are perfectly capable of talking. Technically they are not mute in the same sense as a deaf person.

A new sort of muteness, is called autistic muteness. There are some types of autism where a person is so withdrawn into them self that they are unable to communicate with others - and this includes through verbal language. They too have nothing wrong with their vocal cords and this is not considered the same as being mute because one is deaf.

There are some people who have to have their larynx removed because of cancer or other diseases. Technically they are not mute. They simply cannot talk because they no longer have a larynx and can relearn how to talk.

A person can have a vocal cord dysfunction, which makes them unable to talk. They too are technically not mute. They are temporarily mute until the problem is resolved.

There are other causes of inability to speak - spme cognitive, some physical.

Damage to the speech and language part of the brain. Medications, Throat and mouth disorders. Autism. My son is 15 and non-verbal autistic and he has damage to the speech center of the brain. Some psychiatric disorders also cause muteness but its not because they can't talk but because they won't. Deafness can also cause it.
Hope I helped

Sometimes the answer is known only to God but rest assured that God has a purpose for everyone on this planet and we need to learn to use our disabilities as positives. We know from the Bible that the Apostle Paul apparently was going blind because he talks about the large letters he used to spell words, we cannot and should not let our disabilities stop us from living our lives to the fullest extent possible.
