Because they had more acvanced weapons and the Aztecs though they were gods and they took advantage of that also they exposed them to many spanish illness' which took the lifes of many of the aztecs. the Inca's however faught very well and were able to keep pizzaro and his men out of Peru for quite some time but eventually the spanish succeeded and took over. and pizzaro became the new leader of peru when it was finally colonized. they also forced their religion on them which is why most Latin Americans are Catholic.

The Spanish had superior weapons--their rifles and iron swords against the arrows and stone-bladed swords of the Native Americans. And something else which is too often ignored is the fact that the Spanish made use of Tribal or I should say National rivalries existing between the Aztec and Inca, who were in power in pre-colombian times, and those groups they had conquered or threatened. In the case of the Aztec there were the Toltecs and with the Incas, the Guarani. And ofcourse there were these European diseases like small pox or malaria which the Amerindians had no immunity against.
