I have no problem with that one

Who did he think that was in the garden?

Grammatically correct but "that" should be omitted unless stressed or replaced by another pronoun.

What did he decide to do after hearing the noise?

No problems here but "decide" is rather superfluous. Unless you want to emphasize a decision then "What did he do..." is better.

Name the thinks that he took to go to the garden.

I am assuming "thinks" should read "things". It is still not a question but an imperative however.

What did he find sitting on top of the mantelpiece.

This should be followed by a question mark and not a full stop.

what was he doing when he heard the noise..( explanation.. what he was doing when he heard the noise..is what he was doing before he heard the noise)
who did he think was in the garden? (leave out the word that)
what did he decide to do after hearing the noise? (sounds good to me)
Name the thinks? (what the heck is that?) that is not a very good sentence.. redo it.
what did he find sitting on the mantelpiece? (I'd say it is a reasonable question)
