I don't think these "new school" guys are as proven in many cases, but here goes:

1) Joe Montana - Tom Brady
2) Johnny Unitas - Brett Favre
3) Troy Aikman - Ben Roethlisberger
4) Jim Kelly - Tony Romo
5) Dan Marino - Peyton or Colt Brennan (still in college, but the closest)
6) Barry Sanders - Willie Parker
7) Walter Payton - Edgerrin James (too old now)
8) Larry Csonka - Nobody like him anymore
9) Eric Dickerson - Adrian Peterson
10) Payton listed twice
11) Emmitt Smith - Marshawn Lynch
12) Lynn Swann - Andre Johnson
13) Michael Irvin - Randy Moss (Irvin with more speed)
14) Lance Alworth - Kevin Curtis (same size, too)
15) Kellen Winslow - Antonio Gates
16) Mike Singletary - Ray Lewis
17) LT - Shawne Merriman
