Unless there have been changes....there is no annual physical in the military. If you are ill... you go to sickbay and get checked out. Now with the advent of AIDS, they may do a annual blood workup.... but if they are not looking for a STD...it would never been seen.
I find it strange your friend was raped....and the rapist took the time to tell her she wouldn't get an STD because he was checked. Why would he do that? He would do the rape and beat feet.
Tell her to go get checked out. If she was raped....tell her to report it. The Marines...as do all the military services do not tolerate rape nor illegal activities on the part of any of their service members.

Regardless of whether the rapist told her this or not she should had a test done and get morning after pills. She should have filed a police report and had him arrested. Marine Corps STD testing should have nothing to do with this, she should be taking care of this legally and medically and don't worry about believing the scum bag who raped her and what ever bull crap he told her

Miltary personnel get tested annually for STD's. That does no good if you get one after the anual test. Of course if he raped your friend, then he's no man, and sure as hell does not belong in the military.

They are regularly tested for AIDS. There's no routine screening for STD's.
Did she report the rape? If so the prosecution can get an order from a military judge to have him tested.

Why does it matter? Why believe that a CRIMINAL is telling the truth? Why assume that even if he is tested weekly that he did not get aids right after the last test results?
Have her get tested! You can get the test free at many public health clinics.

They may screen for it at an annual physical, but this is far from being what is called regular. You can catch STD's and spread it on the same day.
