[referring to the word 'wrong' itself, not saying that the answer is wrong. As in, "This word is wrong, right?"] His teacher replied, "Yes, it's wrong." [saying that yes, the answer is wrong] Johnny then said, "Then why is there a cross?" [he thought that the teacher said that the word IS the word wrong, and not that the answer is wrong]

It would be better if you said "He pointed to the cross and said..." I think it would be easier to understand. And yes, it is kinda funny.
