There are 3 piers.
Redhook (which is in Brooklyn)
Downtown Manhatten (near Jacob Javitts Center west side)
Bayonne New Jersey
Check with the specific cruise lines to see which they are using. Actually. I hope you are using a travel agent who should be able to tell you everything you need to know.

Some cruise ships dock at the piers on the west side of manhattan around 55 st, some go to bklyn ships with containers of goods go to jersey

To the NYC docks. Go to mapquest, google earth, etc, or any other mapping site, call up Manhattan Island, and click on the satellite or hybrid view. A good part of the Hudson, Harlem, and East Rivers have docks and wharves sticking out into the rivers.
