What is an atheist Hallowe'en costume?
Hallowe'en is a pagan festival, it has nothing to do with any religion, so the question seems not to make sense, perhaps you need to clarify this a bit.
Skeletons? Fangs, Cloaks, make some severed heads out of table tennis balls, warts from rice krispies, blood stains from food dye, mix the dye with flour to make scabs.
Whatever you want really.

Make it in the style of the current POPE (The Anti-Holy Father)...
As he is an Ex-Nazi, the costume should scare a few people in your neighbourhood.
Note: If my answer offends anyone - 'Forgive Me', after all forgiving is the Christian thing, isn't it???

dress up as a monkey evolving, or better yet get(or steal) the thick glass part of a car's headlights then cut it into a shape of the frame of the spectacles you will be wearing get a lab gown that is ten times bigger than you then put foam in it(or if you have one of them "Obese suits" lying around, its much better) oh and don't forget the pens

just visit you're supermarket get some bubble rap and coat it with one layer of paper mash and when it drys paint it a petrol red color, it will work just have some confidence and have fun if you make a mistake don't worry it will just make it better.
