How thick is the material?
The best processes for this are always going to be laser, plasma, or drill.

A little more information would help, how small is "small", how hard is "hard" and how deep?

Lacking needed information, I' going to say EDM, which has a very good chance of working in cases where other methods may not, but might be uneconomically slow if other methods could be used instead.

If the material isn't too thick you might think about chemical etching or laser drilling.
