Try Expedia but it didn't work very well a few months ago. My husband went there for work and we ended up buying the tickets through Czech Airlines directly through their site.

The Baltic states are notorious for expensive flights and I wish I could tell you why but I'm stumped. Perhaps there are so few airlines that go there that they have the market stiched up. I have Estonian friends and they have to dish it out to go up there each time.

Here's Vilnius' airport's site. Visit the sites of the airlines which go there and see what prices you get and if it's cheaper. There aren't that many.
