The only museum I know of in the area -- and it's not really in South SF Bay Area -- is in Berkeley. It's the University of California Museum of Paleontology. It's website is here:

Hey! It's wonderful your toddler is into the prehistoric era :) While I can't say for sure 100% that SF Bay Area has a Place to take him, I do know that Utah has awesome Dinosaurs and Prehistoric Adventures to indulge yourself and him also. I have linked a website for you read up and enjoy:) I am also attaching a travel website just incase you decide to fly and need hotel &car reservations. It's very inexpensive and worth a look. A lot of people try eastern Alameda/Contra Costa Counties. They are close to sf, but aren't too expensive, though they have been going up in price. You could try somewhere as far as stockton/Manteca/Tracy, just over the hills in the valley, but that would be a loong *** drive. Fresno is a 3 or 4 hour drive, I would not do that.

UC Berkeley has a museum. Should be a good drive but it'll be worth it to see your son smile.
