I am in a Fantasy Hockey League, the commissioner is someone that I met in a previous league. He has done several things that are troubling. FIrst he changed positions for teams after the draft, adding a Util position...after the draft! Second we find out that he is running two teams in the league, without letting anyone know, we called him on these actions and he blew up putting a rant on the message board, cursing left and right and really demeaning everyone for questioning his actions. What would you do in this situation?

As far as playing fantasy sports, I am in 5 FFL, two Hockey, NBA, Nascar, Baseball...you name I will play it, this has lees to do with a certain sport and more to do with how to handle a Commissioner.

I think this is a case where you have to take your complaint to the authorities at Yahoo Sports, to see if they can take action.
I see two problems with his actions. First, making any change to rosters/scoring after a draft should not be done without the consent of the league. I have done this once as a commish, but not until I had heard back from the league and received a consensus that everyone was okay with the change. Secondly, the fact that he runs two teams in the league completely destroys the integrity of the league. It goes against the whole idea of the spirit of competition, and I'm shocked that he wouldn't see that as a problem himself.
If you're not able to get any resolution from the commish or from Yahoo, I'd really consider withdrawing from the league or just letting your team sit dead as a form of protest. I know it's tough to do if you're a competitive person - I'm the same way - but there's no point in your competing in a league that is being cheapened by the actions of its commissioner.

If you are playing for money, cancel and get out of the league. Shady actions by a commish are only going to lead to one thing, and that is him taking your money. If it is a friendly league then play on and just ignore him. If he is so obsessed with winning that he has to cheat then he is the one with the problem, not you.

just contact yahoo fantasy about the league number/name and turnhim in for having 2 teams in the same league they will shut down the league and ban him

Stop playing fantasy hockey and start playing fantasy football
