I lived there for years and still go back to visit and it is safe! San Diego is just a wonderful city. If you are going to places like Horten Plaza, Gaslamp Distric, Entertainment District ect....you will be fine. Just be smart like in any city. There is just so much to do in SD be sure to have a Fish Taco and SD must and also don't forget to try In-N-Out Burger.....a Cali tradition! Trust me you are going to have a wonderful time, check out the zoo, Mission, Pacific and Ocean Beach you will not be dissapointed. Also check out the Aquarium at Scripts.
Parking is not an issue downtown and all the garages are safe! Have a great trip!
