From a lot of these answers it looks like people are considering character issues instead of their football ability. Since you don't specify in your question I guess that's what you're gonna get.
I hate both teams but I would choose Brady in the playoffs and Manning in the regular season.

if the question is "who has been cheating since day 1 of his nfl career, brady or manning?" i go with brady.
if the question is who is the best QB in the boston area, brady or manning? i go with brady (unless the colts are in boston today).

If this question about who will play better, than the answer will be Brady, he will get more yards and maybe more TDs than Manning this week, because Patriots are playing Cleveland, whose DEFENSE averages 29ppg, and Colts are playing Tampa Bay whose DEFENSE, only gave up 11ppg.
