It's not his being an athiest that's the problem. It's him being an @$$ that's the problem. There are cool atheists out there. He isn't one of them.

I don't think that they've have been cruel; instead, brutally honest.
Just because a person loves somebody doesn't mean that they'll have a successful relationship. Most persons in relationships "move on" before they find a permanent one.
If truly the atheist said "being with you is a mistake because you pray," they may have concerns about hypocrisy or eventual conflict of values and ideas. For example, the on-going conflict over the evolution vs. creationism theories has doubtless ruined more than one Thanksgiving Dinner and sunk many relationships, as well.
I don't see anything cruel present. Unfortunate, perhaps, but not "cruel." It would have been "cruel" to maintain a relationship with an individual they no longer are attracted to enough to be "more than a friend."
People that profess their faith for the wrong reasons or at inappropriate times (meeting someone and telling them you'
re born again) is tasteless and to many objective minds a lie or delusion: one is born only ONE time, no matter WHAT a televangelist may insist. This, of course, is only one example of how wearing one's faith indiscreetly can impact day to day relationships.
I hope that your obviously broken heart is able to move on.

Across your vast experiences in life, you no doubt confronted one or two atheists who let such nonsense fall from his or her lips. Otherwise, sir or madam, you are pulling it out of the air, from nowhere. Most of the millions of atheists in the world do not give a tinker's damn if you pray till the proverbial cows come home. Most atheists are ordinary folk, they live their lives as mind and talents and luck take them. They simply do not believe gods exist, every existed, shall ever exist. Only a few of us choose to preach it. It is not a religion, it is not a faith. Please do not think that I am being rude to you. It is not my thing. What it is, is irritation: the sort of empty declaration, mostly by Fundies, speaks more of the the person saying it than to atheists or atheism. Think, read, learn. And be well.

Someone said they didn't want to be your friend because you pray? I would never say that and I'm an atheist. I don't think prayer works personally but I respect your right to do so and belief in it. I meditate and would be really insulted if a friend said they didn't want to be around me because I meditated.
Maybe your friend is upset about something else and so said this or you took it wrong. Try to explain how this made you feel and why. Have you been pushing them in anyway with your religious beliefs? I'm not saying you have just considering all possibilities. I think you need to have a heart to heart and communicate with your friend. I think it is great that you accept this person for themselves. Maybe this is a misunderstanding, I hope so. Maybe he is being a jerk, all people have their moments of jerkiness. Talk to him. Good luck.

If the atheist thinks it is a mistake, then it is. That one will hurt the other unless the other is so firm in philosophy and can show and win over the atheist. Otherwise, the believer should express her love and with best wishes end the relationship.

Is this you or someone else you're talking about? If it's someone else you're probably getting the information second hand and that is always suspect until you've heard both sides.
I would not be over inclined to say that is has a lot to do with atheism or Christianity, but would say that it does have to with the way their relationship is.

Or the fact that the hostilities are aimed mostly at Atheists, not the other way around.
My atheist friend's girlfriend (whom he went out for a total of 2 days) broke up with him because he wouldn't go to church with her...That's just lame.
Your question is totally one sided. A better question would be "Why do people let religion split their relationships?" Considering all religions do it pretty much equally.
