Present your marriage certificate, marriage license, birth certificates and passports to the Foreign Affairs or Immigration Office in Japan to validate your stay thereat. To be sure, contact the Japanese Embassy for the requirements.

for accurate answer to this, i'd better suggest you to go the the Japanese Embassy in the Phils. (maybe in Roxas Blvd., i forgot) and ask some information there. outside the embassy, there are plenty of ushers who can help you and guide you about it. but be clever. some would help for money, but some would help as a favor to you.
precaution: you will not be allowed to enter inside the premises of the embassy if you have no appointment with them. it is an obligation/policy there. (but as i said, outside the embassy, you will get more info there by asking these people who have the same problem to you.
-get a passport at the Phil Embassy in the Phils
-have a documented copy (original copy) of your marriage license (maybe you can get it at the Foreign Affairs or at the Family Registry in the Phils).
-your birth certificate (original copy)
note: all original copies has a red ribbon tied on the document. hope you can get it soon.
