Oddly, I've heard that it's quite the opposite - that the Chaplain Corps has been more or less taken over by strident Evangelical Christians, and that soldiers who are not Evangelical catch a whole lot of crap about it - to the point where one atheist was more or less harassed out of his unit.

I work with many Chaplains at MCB Camp Pendleton. We pray to Jesus all the time with them, both in public and in private. The Chaplains I have worked with have been, on the whole, not only great men, but great men of God.

Yes and No.
As a Chaplain we have the responsibility to respect others however the ethics of the Chaplain is that he or she will not be required to do anything against their beliefs.
When I served as a Chaplain I prayed as I naturally do, some times in Jesus Name, sometimes Lord, sometimes in other ways yet all meaning in Jesus name to me and to those that understood.
I remember one command where I was asked to serve as the Wing Chaplain. The Wing Commander in talking with me about taking the position informed me that he was Jewish and it did not concern him if I prayed in Jesus name. I wasn't even talking about anything close to that subject, he just brought it up as he wanted me to know that he supports my beliefs as he knows I respect his.

not every servicemember prays to or believes in Jesus.
Most Chaplains say "Heavenly Father" as that is respectful enough to cover all major religions.

During individual church services they can pray to whomever they choose, but when addressing a mixed crowed, such as in a ceremony they are not supposed to pray to a certain god...
