How deep ? If it didn't stall the engine it must not been too deep. Knocks are not good. You need to pull your dipstick and if it has a white milky look you have water in your crancase. If you ran it in that condition you could have major problem. You need to find an honest repair shop to get a true answer. You might notice the honest, be careful there are more prip offs out there than there are good nechanics. Stay away from dealers. Ask a friend to recomend a shop.

you may have sucked some water into the air intake and it went into the engine. water does not compress, and when a piston came back up it bent the rod, and now it is knocking. take it in asap, if you drive it too much you might not be able to save the engine.

Sounds like you sucked some water in through the air filter and got some on top of a piston, and busted the piston or bent the rod.

it it wasn't deep enough to get in the engine or stop it from running the water may not have caused the knocking sound,but take it to a repair shop and have them check it,they can tell you if that had anything to do with it,and probably what it is causing it ,good luck on it.
