Well I know me personally I never say "God works in mysterious ways" or anything like that. Everything that happens to us has an explanation. It can usually all lead back to a choice that either we or someone else made. If its something bad that happens, like say getting hit by a drunk driver, its simply being in the wrong place at the wrong time and that the driver of the other vehicle made a bad choice to drink and drive. There is nothing mysterious about it. The tragedy of 9-11 is a combination of bad choices. The Katrina fiasco was mostly due to a bad choice (poor construction). These are not things that "God" did to punish anyone. These are things that Humans did to other humans due to a choice they made. Someone you love passes away. This is part of life. Biological. We all live a life that leads towards a death. we cannot live forever. "God" should not be an exception to anything. Also "God" should not be a scapegoat because someone does not want to face the fact that they made a bad choice. People need to take responsibility for the fact that they make choices. And every action has a reaction. some are not as good as one would hope. but its true.

first of all, a believer in God believes that the "Book" was written by God, so that is some sort of divine communication. but think about it this way. imagine is God was constantly looking over your shoulder, monitering your every move; you can "see" Him and be aware of His presence; what kind of world would that be like? It would be as if we have no free will; that we are simply here for no reason. now a God-believing person, does believe that God is constantly watching him/her. but not in an obvious way. it would be so simple if we knew the reason for everything that happens in this world, good or bad. but life isnt that simple or obvious. our challenge in life and every day of our lives is to try to see God and the small miracles that occur.
i heard a story once about a chasidic rabbi who was walking through a very poor village where there was much suffering amonst the townspeople. at one point one of his students couldnt take it and exclaimed "if I were God there would be no suffering in the world!" the rabbi said to him "no. if you were God there would still be suffering in the world. the only difference would be is that you would know the reason to the suffering.

They make exceptions because they know they can't justify all the atrocities... so rather than believing that their god is a psychotic serial killer who murdered everyone on the planet... they use the phrases they've been taught to use when they doubt god's magnificence.... the "god works in mysterious ways" nonsense!
My favorite is the people who say things like "nobody knows god's plan".... yet, they all seem to know EXACTLY when the world is going to end by god's hand. It's all a load of rubbish that they are just too wrapped up in to realize that it's all a load of b.s.
It's wishful thinking on a grander scale with a side of mass delusion. It's like they all believe that simply because they all want it to be true... that means it is true. Like when they say "the bible is the truth because the bible SAYS it's the truth." Yeah ok crazy people, time for your medication!

God works within the natural laws that He created. He has to stay within those laws, He just has a perfect knowledge of them. This allows Him to do things that we can't even think of doing. Ok, well maybe we can think of them, but we know that man can never do them. God can do whatever He wants, but He still stays within the boundaries of the laws he made. He will not do anything that is not in our best interests or not for our eternal progression, because He loves us.
Of course we cannot know God's plan, in detail, because we do not need to. We know the desired outcome that we both want -to live with Him again- but we do not know all the details of how that will work out. We know that He does His part to bring that about, we just have to do ours. His actions may not make sense to us, but they don't have to. We just have to have faith that it is all for our benefit.
My brother died when he was less than a year old. I was only around 4 at the time, so I don't remember much of it, but my parents do not blame it on God, or say that it was wrong for God to take him. We know that he went straight to live with God, and hopefully, one day, we can live with the both of them again.
As to the communication with God, it all comes down to faith. The signs are the power of God working through men. The books written by man contain the Word of God, so it is the same as God writing them. And, He could not come down and show himself to us because our eyes cannot behold the glory of God. We would perish because of the perfectness and glory of Him. Those that have seen God while on this earth have been transfigured temporarily so that they cannot behold His glory and not die. If somebody wrote me a letter because there was no other way of communication between the 2 of us, ten yes, it would be acceptable explanation to me. It is the same with God. That is the way He can communicate to us; through writings of the prophets, through signs and wonders, and through continued revelation to the prophet on the earth today.
God is not above the rules. There is no exception for Him, He just knows what He can do within the boundaries of the set laws of nature. He cannot go outside of those boundaries.

Besides, we dont make rules for God, we dont tell God how He should be. And we most certainly dont say its God working in mysterious ways when a human committs atrocity.
