If/when the men from UNCLE ever killed anyone (which was rare), it was because they were provably bad guys who could not be brought in by peaceful means. There ahve been people calling thmeselves men of god who racked up significant bodycounts for no reason at all.
Also, UNCLE was a (fictional) organization that was accountable to the powers of its time (even if its business was largely kept secret from the public). Various organizations claiming to act for a god tended to do so in an unaccountable fashion.
thus UNCLE is not only more good, but the only good of the two.
