I've looked at Amtrak and Greyhound, both have very indirect routes. Is there another bus or train service that I don't know about? I'd like to keep the cost at about $50 or less if possible.

Also, I'm going to have to get from DC to Baltimore on a Wednesday night after the MARC train stops running. What's the best option besides the MARC?

not possible. no way in heck will you find anything under $50 between those two cities. your only option between DC and Baltimore post MARC is a taxi.

Sorry to be the bearer of bad news, but if your budget is $50 your best option is Greyhound, which is very indirect (the DC-based routes usually have a transfer in Richmond). There are a few inexpensive private bus lines that service DC, but none that travel to Norfolk.

Traveling from DC to Baltimore... again, Greyhound is going to be the least expensive and this particular route is quite convenient. About 30-45 minute trip for about $12. The greyhound station in DC is about 2-3 blocks down the street from Union Station (accessible from metro and Amtrak).

On weeknights, Amtrak has a train that leaves DC at 10 PM. The next Amtrak train leaves the following morning at 3:05 AM. The last MARC train leaves DC at 10:45 PM sharp - many people from Metro run themselves ragged to catch the last train to Baltimore and points north.

If you take the Metro Red Line to Ft. Totten and take the Green Line to Greenbelt, a PG County taxi driver can take you to downtown Baltimore for about $50 (depending on how desperate he is for a fare) when there's no other public transportation available.

The only other option is a ride sharing service like http://www.craigslist.org or a friendly trucker.

Between Norfolk and DC on Sunday, Greyhound and Amtrak really are your only choices, short of getting a shared ride.

Between DC and Baltimore, you can also take Amtrak on Wednesday post-MARC. There is also a metrobus route to the airport, although I think you'd be studk at the airport after you got there. :-(

I'm no expert on Baltimore transit, but I believe the light rail runs between BWI and downtown, so you could take the Metrobus to BWI and then the light rail to Baltimore.
