The holy spirit deceived all those people who were reading the story of Genesis as literal for all those centuries?

No, the book of Genesis is STILL meant to be taken literally. More and more, science is showing us that there really was a worldwide Flood about 4,400 years ago, and that the Earth is young. There is no need to corrupt Bible teaching with an erroneous theory like evolution that has not withstood the test of time. Likewise, science is also demonstrating that evolution cannot possibly occur. The people who are currently saying that Genesis is a "metaphor" have been deceived by false teachings.

Genesis is to be understood just as it is written.

The truth was the same then, is now and always will be, as indeed is God. Only when Jesus returns will those who know Him, fully know, even as we are known.

It's amazing really that for all those centuries we've had no problem understanding what God was telling us. But now that we have what we would like to think of as an aquired wisdom through knowledge, we are really all the more ignorant as a result.

it's not a metaphor. Genesis, as with all of the Bible, is true.

God allows us to interpret the bible in different ways. They are not worse off for it. But maybe he saved a few secrets for us who live in the last days, too.

That's not the case, allegorical interpretation is quite old.
