If your talking about the amonia in the air, then yes it can be harmful to breath if its a strong enough level of it.
The only thing I think you could do is locate the place (or places) of the odor and clean,clean, clean. There is a product called 'Natures Miracle' that you can purchase from pet stores that works really well.

You shouldn't be any closer than cleaning the litter box . (To the urine) And of course always wash your hands after cleaning it. I'm sure if it would hurt our health,we would all be dead by now lol You could always type that question into google & see what comes up. Pregnant women shouln't be cleanning cat boxes,because they will get toxoplasmosis.

I don't think the urine will hurt you, unless you are drinking it or something weird like that.

It is the feces you have to worry about, and not even that much. If you keep your cat up to date on shots and especially deworning you should never have problems. Keep the litter box clean as well. Their feces can carry worms and other diseases.
