"...is the sauce on the FSM equally as divine as the noodles--viz. is it all part of the one entity, or is the FSM like real Spaghetti, in that the sauce is a separate thing?"
The sauce and the spaghetti are separate, yet equal; distinct, yet inseparable; and indistinguishable, yet packageable.
"Also, if I ate the FSM's noodley appendage when he touched me with it, would that single noodle be divine? Would the FSM become less divine for the loss?"
To eat of the appendage is a blessing. Nothing can cause the FSM to become less divine.
"Finally, in a question related to my first, what if we washed the FSM and put Alfredo sauce on him? Would that change anything?"
The FSM is very accommodating and will understand the need for devotees to experiment with sauces.
Do not, however, allow any part of the incarnation to slip down the drain while rinsing. If you do, you will suffer bloating and intestinal cramping until you are once again touched by the noodley appendage. Sauce be upon it!

The FSM is also a 3-in-1 God. The noodles, sauce, and meatballs are separate, yet one. Separate parts of the same God. FSM is not three distinct Gods, however. You will find them together always.
You know, like the egg: shell, white and yolk.
Sometimes He will appear to have different sauces. That is just his way of being mysterious. It is still the FSM.

Hmm i believe that you have asked a complex and very interesting question about our holy god. Firstly, the accepted doctrine about our holy spaghetti is that one must never speak of replacing the tomato sauce with alfredo sauce as this is blasphemous. I don't wish to condemn you but that is very ignorant of you to ask and as such you are not allowed to eat pasta for 10 days if you want to be forgiven.
As for your question about noodley appendage and the touching I am very glad for you that you have been blessed. It is great that our God the noodle has the ability to change our lives in such magical ways. You musn't eat the noodle appendage that touches you as it is too divine for human consmption you might infact die. Nobody has been brave enough to try that it sounds like you might have experienced a miracle.

FSM's sauce is the same as the Christian's god that everyone has a different perspective of him. He may be marinara covered one day, for someone else- with chicken parmesan. He can never be less divine, although He does not like people eating Him.
What if He's a Her???

The entire Flying Spaghetti Monster, His Noodley Appendages, and any of the diverse sauces He carries are divine. His divinity cannot be diminished; there is always enough pasta, thanks be, RAmen! He is never less divine, altho I myself prefer pesto to Alfredo sauce.
And I seek to imitate His saucy nature, when I observe the holy day, Friday, with beer n wenches.
Sometimes I see Him everywhere; in the linguini, the ravioli, the lasagna, in the sauce stains on my sloppy brother. To the devout, the Divine is omni-present.

The FSM isn't necessarily in tomato sauce, as I understand it from the Pastafarian pirates in my neighborhood (as I'm not a real Pastafarian).
I think they believe that all types of sauce (or no sauce) are equally supported by the FSM. This allows differences without splintering the faith, if you will.
So, knock yourself out--meat sauce, marinara, pesto, clam sauce, alfredo sauce, primavera, whatever.

Remember sometimes the whole is better than the sum of the individual parts. Even if each part is divine, it doesn't matter if you take some of it, it is still yummy.... or something.
