Permanent markers come in different colors, try the blue, if too light then go over the blue lightly with the black, you`ll get a dark blue color, but don`t mark the bleached spots solid, blend to kinda match the denim weave.

You got a lot of good suggestions, so I'll just add one more.
In your local craft stores, they sell FolkArt Acrylic paint by Plaid (2fl.oz plastic bottles). They have several colors of blue, also one called Demin Blue. Find the shade that matches your jeans, or mix two colors until you get the shade you need. Also you'll need "Textile Medium" by Delta Ceramcoat. This Medium mixed with your acrylic paint transforms into a washable fabric paint.
You can get creative and paint t-shirts, sweat shirts, or all your jeans into works of art. Hand painted Jeans and shirts are hot items and they cost big bucks.

Believe it or not, but Crayola crayons work REAL well, and offer the best variety for color matching! You just have to color hard if you need that dark shading. And you may have to recolor occasionly.
