Yahoo Messenger is a seperate application to Internet Explorer and any E-Mail Browsers that you may use. Therefore, removing (uninstalling) should not cause any adverse effect. However, when you uninstall, you can lose your Yahoo Messenger Contacts so it's worth making a note of those in case you reinstall at a later date.
