he is very intimidating/stubborn

the baisic problem is some shingles are laid crooked/or are higher than others and some other work is looking ugly (he used black caulk over a while flashing)

Don't pay him if you are not satisfied with the work.
If he takes you to court or tries to put a lean on your house for construction work, be ready and have some pictures of the unprofessional work.
Don't be intimidated, your his boss.You have the leverage.

He may be able to obtain a mechanics lien.

If he really didn't do the job right, you can get a bid from another contractor to finish the job.

Tell him that if he doesn't do the job right, that you will consult an attorney and follow his advice.
Tell him that you plan to report it to the contractors license board.

You may have to go to court.

Hopefully, you have a contract. If so, it should have a clause that states "all work shall be done in a journeyman type manner". This means professional manner and crooked shingles are not professional.

Take photos to show him. Let him know you will not be paying the balance until satisfied.

Did you or he obtain a permit? If he did, call the permit office and complain about his work. they should be able to direct you to the right people, ei labor board or BBB

Stand up for yourself! It's your house and your money!

ring the BSA where they issued him his license and make a complaint.
