It depends on what you're trying to guard. Breeds such as the Kuvasz and the Anatolian Shepherd Dog were bred to guard and protect livestock like sheep and goats. This is what the dogs were bred to do and they do it well. They are instinctively protective (very friendly with people they know). However these are dogs that you wouldn't neccessarily want in your home. They need a job. They need space. Honestly I have never seen a Kuvasz in a home setting, but they weren't bred to be in a home setting. They were bred to live outside and guard the flocks. Another breed, the Great Pyrenees, is a large dog that will also protect his family if need be, but it's very important that they are confident, gentle, and affectionate. They are bred for a loving, careful, and outgoing personality. All dogs should be such. The Great Pyrenees' "general demeanor is one of quiet composure, both patient and tolerant. He is strong willed, independent and somewhat reserved, yet attentive, fearless and loyal to his charges both human and animal." People shouldn't attempt to train their dogs to be protective and aggressive. It's not fair to the dog. All dogs, big and small have an instinct to protect what they love and dogs love their "pack". The people in their lives that care for them and love them. Any dog that loves their owner will protect him/her from danger. It's in a dog's nature.

Any dog will be protective of its people and belongings, this is not necessarily a breed specific idea.
While German Shepherd and Doberman's are known good guard dogs, even dogs of these breeds may or may not be good guard dogs.
The other question I have is why you feel the need for a guard dog. My reason for stating this, many folks feel they need a guard dog, end up getting a dog that is actually more viscious that a guard dog. The dog ends up biting someone, the owner is sued and the dog is destroyed.
Even the most docile dog will become a guard dog when their owners or their property are threatened.

There is no one 'best' that's why there are so many. If the dog is intended as a deterrent, a large black colored dog is best because people are more afraid of black colored dogs (and they are the least adoptable). Keep in mind that society as a whole is less tolerant of dogs that are vicious or aggressive for any reason (even protection dogs) so you may want to rethink your reasons for owning a guard dog. Also, if this dog is mainly to alert people to the presense of trespassers, etc, a small dog is best as they are highly sensitive to their environment and will react at the slightest provocation. they often hear things that the larger dogs miss (or sleep through!)

I agree that its unfair to have a dog soley to protect your property. Most dogs in this situation turn out agreasive towards everyone because the only time they get attention from a human is the brief moment they are fed. Any dog, if treated with love will gladly die for his or her master and will without a doubt be able to tell the diffrence between trouble and friends

A dog that has been well-socialised and well-trained will naturally be protective of its owner and property, but will also know when to be quiet (when the responsible owner tells him to).
If you want to protect yourself or your property, a rape alarm/ martial arts classes and security system, respectively, are better options.

dogs should not be used to solely guard something.
thats what security systems, alarms and cameras are for.
